Pippin,
Our theories are actually remarkably similar. I did not know, though, that Vincent's death date had been established.
So, here is my current theory, with revisions based on the date:
I also figured that Vanessa told Vincent that she would tranq him to make him look like he was dead. I figured that whatever Bob ultimately used on Vincent to get him to forget was used in test form by Vanessa at this point to make Vincent forget HER, in case he was re-captured. (It would keep them both safe if he couldn't remember the scientists that had done what they had done.) She then contacted Bob, because only a federal agent would have had the clearance to be able to get in and whisk Vanessa out before the soldiers got to her. That would also be the reason that Vincent does not remember/realize that he worked with Cat's mother.
Having told/promised Bob that Vincent would not remember her involvement due to the injection, Bob stole that formula from her at the time, as well as copying her notes. Continuing with my theory, Bob planned secretly to double-cross Vanessa and actually kill whatever soldiers she had tried to save. Vanessa discovers that Bob has his own agenda in all of this which includes his desperation to cover-up the Muirfield scandal. But she is already on his airplane/helicopter/whatever, so she cannot go back or do anything further. So they have a falling-out as a result and go their separate ways upon Vanessa reaching the US. And Vanessa plans to have NO further contact with Bob, including reneging on her promise to tell Catherine at 18 that he is her biological father. That is why in Fall 2003 that she has still NOT told Catherine, even though Catherine is 19 at this point.
Vanessa's falling-out with Bob leaves her back in the US, but it also leaves her without his protection. Bob returns overseas, as we learned he had been abroad at the end of Season 1. He is not stateside and unable to intervene when Vanessa is murdered by Muirfield, which finally causes Bob to be disillusioned with them. But Bob wants to protect his rear, so he still doesn't go public, as the US armed forces still has military contracts and more with Muirfield. Bob has to bide his time. BUT, he does intervene and keep Muirfield from killing Catherine, even though she is a witness who is telling the world about the "beast" that saved her.
And agents within the FBI that are working with Bob also SECRETLY conspire with Muirfield to "watch" Catherine to see if she has any further beast contact. (ALSO, my OWN PERSONAL theory of Cat's genetic ancestry also caused Vanessa to get involved with beasts in the first place.) Other agents were closing in on Cat in the woods that night and were close enough to see how the Beast that saved her just stared at her. So they wonder what Vanessa might have told Cat. . . . That is why the agents are later in 2012 convinced that Cat will lead them to Vincent, because they NOW know the actual name of the specific beast that saved her all those years ago AND is still drawn to her in the present.
The agents also know what Vanessa knew--that Cat's genetics would cause a pull between her and a Beast. THAT is why the agent does not kill Catherine and trusts Vincent to make the deal to protect her in Season 1--he always planned to go back AND recapture Catherine, once Vincent was secure at a government facility.
But Bob has no knowledge of this until late 2012, when it becomes obvious that Muirfield AND government agents have gone after Cat. And he realizes then that Vincent IS still alive, despite his machinations, and he BLAMES Vincent for causing Muirfield to hone-in on his daughter all over again. So he vows to get Vincent for TWO reasons--to go after the remaining Muirfield beasts AND to get him away from Cat so that no one will have any reason to pursue her further. So he is convinced that he is HELPING her, even though it will break her heart.
Meanwhile, since Bob was personally getting Vanessa out of Afghanistan back in 2002, he had to leave Vincent's disposal to others under his orders. Vanessa stashes Vincent's unconscious body with provisions, etc. that are supposed to be transported back to the US. Bob knows of the location, and he sends his agents to actually kill or imprison Vincent (I'm of two minds here--did Bob always want to recapture Vincent or would he have just wanted him dead? Since he doesn't go hunting him until 2012, there are arguments for either idea.) HOWEVER, by the time the agents get to where Vanessa stashed the unconscious Vincent, he has awakened, very groggy, and stumbled on ANOTHER ship or plane bound for the US or elsewhere.
So one way or another, Vincent makes it back to the US without interference. Vincent had to have had SIGNIFICANT trauma to have forgotten/repress all that was in those flashbacks. So the struggle to get home must have been brutal and similar to Pippin's theory.
***I also believe that Vanessa was MOTIVATED to help Vincent for ANOTHER PRIME reason in ADDITION to the fact that he had saved her life: when Vincent had visited her office, maybe to ask after his fellow officer that had earlier beasted-out, he ZONED OUT on a PHOTOGRAPH of Catherine as soon as he saw it on Vanessa's desk. And Vanessa KNEW the beast HISTORY, which included how Beasts that lived and still functioned as humans did so due to their BOND with a soulmate, EVEN IF THAT SOULMATE was NOT YET KNOWN to the Beast. And she RECOGNIZED that was bonded to Catherine and would do ANYTHING to protect her. So Vanessa reasoned that helping Vincent WOULD ultimately help her daughter, since Catherine WOULD PURSUE MUIRFIELD in the end. Which is, in fact, what happened.***
So Vincent, in his anger and resentment against Muirfield upon finally reaching the US, goes after them first. He tracks their every move and becomes obsessed with stopping them and getting justice/revenge on behalf of himself and his unit. And he sees the agents tracking Vanessa. And he DOES feel some sort of pull/recognition of Vanessa WITHOUT knowing WHY. So he starts tracking her as well. Which brings him to the woods.
JT spoke of how Vincent and he spent every waking moment originally looking for the cure. So my theory is that after MEETING CATHERINE in the woods, Vincent comes BACK TO HIMSELF, and his primary Mission becomes to be cured RATHER than to pursue Muirfield. SO AT THAT TIME, he looks up JT and goes into hiding, stopping his tracking of Muirfield, EXCEPT to secretly follow Catherine periodically.
And JT would never have known due to Vincent finding him AFTER the newspaper articles regarding Cat and the "beast" that saved her. So he would have seen any of that press and known nothing about it until 2012.
I still believe there is that REASON that Vanessa was so compelled to pursue the Beast projects, even after the whole orphanage incident. And that was because she KNEW Cat's history. AND there was more than even Bob knew. Maybe Vanessa had something in HER ancestry as well which made Cat doubly likely to inherit CERTAIN GENETIC aspects. THAT IS WHAT I BELIEVE EVAN ended up uncovering in Cat's file. Vincent ASSUMED that Evan had learned about Cat's real paternity, when Evan ACTUALLY learned Vanessa's secrets that even BOB didn't know but that Muirfield had learned AFTER finding out about Vincent's pull to Cat.
And it would ALSO explain WHY VANESSA'S BODY WAS MOVED--Muirfield wanted to exploit her special genetic traits, and Bob moved the body to keep this from happening. Because Muirfield would have IMMEDIATELY realized Cat's genetic potential.
BATB has yet to really fully explore the potential of Cat's FULL genetic history, in my opinion. Vanessa had WAY more of a role than we know, in my opinion. However, I doubt my theories ever get explored by BATB due to the limited episode number for a season. Especially if Season 4 is the last season we ever get. I think Season 5 would have been a wonderful time for VinCat to discover the fact that any child of the both of them was destined to be VERY special upon learning of the full genetic potential as a result of the various legendary bloodlines all coming together for this child. And Cat would be already pregnant when she would realize JUST how people/scientists, etc. would be motivated to come after her child after its birth (or even before) due to the genetic potential.
